"Project-based invoicing" means that invoices within the program are grouped by projects. You can create as many invoices as you need for any particular project. To see the amounts of these invoices, you simply select the particular project. When a customer makes a payment, that money is applied to the balance of the project-- not the invoice. When a payment is received, you simply record it in the project that it pertains to.
